Followed installation instructions – imageJ extracted to desktop and v2.2.2 extracted to plugins.
When using photo screening to create mspecs I can select the standards (and the cursor changes allowing me to move the selection) but I can’t actually see the lines of the ImageJ rectangle/oval/polygon. If I create the mspec it allows me to start creating ROIs but again I can’t actually see the lines. Have I missed something in installation?

To fix this I added the following code ‘setBatchMode(false);‘
before the waitForUser(“Select ” + standardLevels[i] + “% standard”); code in the _Generate_Multispectral_Image.ijm file

I can’t remember the setting/option anymore but I remember having had a similar issue way back and it came down to changing an option somewhere in ImageJ (overlay maybe?). Sorry I can’t be more specific. Do let us know if you find the culprit!
