I have ~600 raw photos that I need to process through micaToolbox, and I’m looking for ways to automate parts of the process. All of my photos were taken with same set-up and the standards are in the exact same place in all photos, so I’m wondering if it’s possible to batch generate calibrated mspec images by selecting the standards in just one photo and carrying over the coordinates to the others. Has anyone found a way to do this? I have some experience writing macro scripts from scratch in imageJ but haven’t tried altering the micaToolbox scripts. Any suggestions or advice would be much appreciated!

Hmm, I don’t have such a script but it should be absolutely feasible, especially if the position is identical between pictures. I have done thousands manually…. Maybe Jolyon has created such a script at some point? Let me know if you ended up writing something and I’d be happy to advise on how to read & interpret the existing scripts.
